Call for proposals CARIM 10xSingle cell sequencing

CARIM has recently acquired the 10x chromium controller, enabling single cell and nucleus droplet sequencing. To spur CARIM research and discovery, you have the chance to apply for a contribution to the costs for single cell/nucleus library preparation amounting to 750€ per sample, with a maximum of 10 samples per group. In addition, CARIM ensures maintenance and/or replacement of a single cell platform for the next 5 years.

To apply for this pump-prime fund, please provide an abstract (½ page) to Secretariaat-CARIM Secretariaat-CARIM@maastrichtuniversity.nl. This should include information on the background, research question,  expected impact of these data for your research and CARIM, type and number of samples (cell lines or organs, enriched cell fractions or all cell types, tissue section for spatial transcriptomics), methods if known (digestion and single cell/nucleus isolation procedure, cell number and sequencing depth (reads/cell), type of data (cell, nucleus, ATAC, spatial), and proposed bioinformatic analysis pipeline, and total costs expected. Advice on best practice may be discussed with the 10x User committee (Judith Sluimer, Monika Stoll, Leon de Windt, Leon Schurgers).

An indication of costs for 10x reagents, and sequencing by the Muenster genomics facility, available to us through Monika Stoll is supplied. Single cell/nuclei sequencing reagents will need to be purchased directly from 10x by the user, and amount to ~1400€ per sample for single cell preparations. Plastics and disposables are provided at the machine. After approval and experiment execution, a cashback of 750€/sample may be requested from CARIM (Wouter Hankel, Johan Noordijk). The user is free to choose any facility for sequencing. As a comparison, in the Muenster facility, a sample of 2000 cells sequenced at 50k reads per cell is estimated to cost ~400€, while for an all cell type “atlas” approach 10,000 cells at 25k reads/cells, 1000€ is quoted. A new quote will be required for each user.
